Epitope Mapping Services

We use a unique pipeline combining our own AI models and docking-based methods to predict the amino-acid patches on the antigen most likely targeted by the antibody (and the corresponding antibody interface on the other side). We can generate ~10⁹ docking poses and deliver the top 30 poses.

Epitopes can be linear (continuous sequence) or conformational (distant residues brought together in 3D). Our approach predicts amino-acid patches and can leverage 3D structures, supporting both epitope types.

We provide epitope & paratope mapping, with predicted amino-acid patches / residues most likely involved at the interface. We can also characterize interaction types (hydrophobic, H-bonds, salt bridges, Van der Waals, etc.) and suggest mutations to neutralize or enhance interactions. We typically converge on a reliable epitope of ~10 key residues after iteration.

We recommend targeted validation: introduce mutations in predicted regions, synthesize genes for each variant, produce recombinantly, then confirm experimentally in flow cytometry. A second round of mutation can be done to definitively confirm the predicted epitope/paratope.

HDX-MS is available, but it is significantly more expensive and less reliable for proteins with unstructured regions due to fast deuterium exchange.
